I have been taking microlut now for about 40 days and my 6 month old son started waking 40 mins after going to bed every night since i started this pill.

Wondering whether it might have affected milk supply in any way causing him to wake??  Hungry?
Also noticed him pulling off the breast all the time when feeding as if he's not getting enough or quick enough. I find myself constantly swapping breasts over and over during a feed.

As far as I know the reason why doctors prescribe the mini pill for BF women is because it's the pill that is less likely to cause supply problems. Less likely doesn't mean it won't cause, iykwim. ;) I took it after having DD and had not problems with it until I stopped BF when I just had constant bleeding and had to change to a combined pill.
TBH, if you have noticed a change in his behaviour whilst feeding (after starting the pill) and it lasts more than a few days- so you rule out a GS, I would go back to the doctor and discuss other contraceptive methods.
