I'm teaching my 12 week to take naps independently and I'm wondering if I darken the room will he only be able to nap in dark places?  Will he have a hard time napping in other locations that aren't dark?  Or do I just darken room while he's learning?

At such a young age, it may not matter much. Certainly have some covering on the windows, but it probably does not need to be pitch dark. We found our daughter to be pretty light sensitive, but we did not see that come up until she was closer to 10-12 months old. I think some LOs are more sensitive to it than others too. You can always try for a while without going too dark and see if it works.

I think it really depends on the child. My oldest just had roller blinds that we pulled down for naps (still had light filtering in the sides) but my youngest needed pitch dark from a young age...in fact we still have tinfoil covering her windows! DH and I both like a dark room for sleep as well, so she comes by it naturally! We all manage okay sleeping when it isnt as dark...ie hotels or relatives.
