How much do I adjust my LOs schedule if he had a short nap? Say he took 25 min instead of 45min, do I still maintain his 2.5 hr A time? Should I bump up his next E as well? Would my schedule then be A(long)EA(short)S?

Maybe take 20 minutes off of next A time and see what you get. And yes, then you would get something like this:
