My LO is cutting teeth - no surprise her sleep is all out of whack, today she refused her afternoon nap in favour of crying :-( (for hours and hours)

How long does it go on for and how do you get back on track?

There isn't any real set amount of time for teeting unfortunately.  At times my daughter had a visit from the TM (teething monster) for a day or two and then other times it would be for weeks off and on.  I think the best thing you can do is try and keep things as consistant as possible while following her changing cues.  Teething can make a baby want to sleep more or less, can flare up reflux, can cause fevers, etc. so we have to be sensitive to their needs but also guide them through it so that things don't get too off track.  I would also reccommend giving some pain reliever 30 minutes before nap time so that she can at least sleep pain free.  If you don't feel comfortable giving Tylenol or ibuprofen you can give your lo hylands teething tablets as they are all natural.  The best thing to remember is that 'this too shall pass.'  I promise.  :)
