18 mth old issues settling after illness

Help....dd was brill at going to sleep at night on her own but after being I'll for about 8 weeks it has all gone wrong. Used to suck thumb but 1st illness mouth infection and hasn't sucked thumb since. Series of outpatient hospital visits, an ambulance for fevrile seizure have all contributed to her being a bit more clingy.
Odd thing is goes down for nap perfectly and regardless of prior activity, just pop her on cot and off she goes. Why now are we spending up to an hour settling her? I know we are partly to blame as we get so tired we give in and cuddle her, plus I am expecting 2nd do can only lean over cot for so long.
Have tried last few nights to do put down method but she is getting more and more wound up so tonight took two hours.
At the end of my rope, I know I am doing something wrong but I can't it my finger on what needs to change.

{{{{{hugs}}}}}  We've done the whole APing thing during an illness and then had to break those bad habits later.  We did wi/wo, and the first night it was 4 hrs!!!  But in 4 nights, she was doing it on her own.  I'd recommend either wi/wo or GW:  http://babywhispererforums.com/index.php?topic=80750.0  And the key is to be super consistent no matter how much you're tempted to give in and rock/cuddle etc.  Dh and I would trade nights so at least one of us could sleep.  We never had a problem with naps either, only bedtime.  So I don't think that's unusual.
